Are you sure your problem is on the HTPC side? In the first 2 minutes or 
so after I turn my LCD TV on, I often have trouble controlling anything 
by IR. That's because the fluorescent backlight in the TV interferes 
with IR until it has warmed up.

So, I guess the question is: if you leave the TV on and reboot, do you 
still have the problem? If not, then it's probably the backlight.
