It's not so much as whether myth can handle it or not, it's whether lirc 
can.  It seems that lirc isn't designed to work with multiple devices.

It explains how to build a seperate instance of lirc.

I have a PVR250 receiver and a homemade serial port transmitter 
(contolling my satellite receiver) both working on my system.
