I have no experience with EIT. In my case EIT is only available via
DVB-C - I have no way of extracting guide data from the STBs. So instead
I am using several xmltv grabbers, merging their output and feeding that
to mythfilldatabase.

As I said I have no experience with EIT, but I still recommend that you
try the other part of my recommendations (i.e. assign the same channel
numbers and callsigns) to see whether that still makes the scheduler
work as I described.

>From what I've read I would suggest disabling EIT on your DVB-C tuners
so that the guide data only comes from DVB-S. That way, I think, if the
xmltv IDs are the same across both sources, your DVB-C channels will get
guide data from DVB-S.
