Likely both.

Using gksu used a different user, who had a different mythfilldatabase 
cache--so you weren't just adding the old/broken channel from the copy 
of listings data that was cached when you ran mythfilldatabase before 
you fixed the lineup.

That said, gksu (or similar) isn't necessary--only removing any 
undesired channels from your SD lineup and ensuring you don't have 
old/bad data cached when you run mythfilldatabase.  Sometimes a re-add 
all lineups is required, though, depending on specific upstream changes 
to your lineup.
