Thanks for the help.
For the record, what I eventually did (This is UK freeview):

1. Do a full scan for TV only (since including radio doesn't add any
extra multiplexes but just gives more channels, and more conflicts to
click through)
2. Accept the suggested channel numbers for all the conflicting
channels. This is essential for the transport that they are on to be
recorded in the list of transports - it seems to be discarded if you
"cancel all".
3. I looked up my local transmitters at
http://www.ukfree.tv/transmittersmenu.php. By remembering which
channels had the conflicts, I was able to identify which multiplex was
the problem, and then use that site to determine which frequency I
should be receiving it on.
4. Deleted all channels (probably an unnecessary step, but I wanted to
keep things simple)
5. Went to the list of transports and removed any that I shouldn't
have according to that web page.
6. Scanned "all existing transports" for TV and radio.

For now it seems to be working... *touches wood*
