First thing is to try and determine if it is a hardware or a software 
problem.

I suppose completely re-installing the OS ad all software would 
eliminate software, but that might be a bit drastic.

You might try installing a very basic OS on a spare HDD if you have one, 
then see if you can get a clean recording by catting the capture card 
output. Possibly even try running from a Live CD if you could get one 
that supports your capture hardware.

Conversely, you might try playing back a "bad" recording on a totally 
different machine, if you have one.
