I have had a similar, but not precisely identical problem.  For me,
skipping forward or backward in some HD recordings would cause
stuttering.  Avoiding the use of skipping was difficult; because then
I couldn't take advantage of commflagging.  For me, however, exiting
the recording and replaying from the auto-bookmark did not help.

I was able to develop a workaround by running mythtranscode on all
recordings: "mythtranscode
--mpeg2 --buildindex --allkeys --showprogress --infile <filepath>".
I've set this as a user job to run after every show is finished
recording.  It is relatively fast, taking ~4 minutes for a 1 hr. HD
show on my Athlon X2 5000.

I've noticed that this skipping problem doesn't happen to every
recording; but I have not been able to determine the pattern.
