Indeed. There are multiple places where the Pr signal could be dropped:
1. Inside the cable box before it gets to the header
2. Along the cable between the cable box and the HD-PVR
3. Inside the HD-PVR before it gets to the encoder
To eliminate variables, I'd play a recording file on a known-working
computer system. (e.g. copy it to a laptop)
If you're still missing red after replacing the Pr cable, then you've
probably eliminated option 2. above. Which leaves 1., 3., or anything
outside of the analog realm. And troubleshooting those would require a
bit more analysis and/or tools/components available for testing.
