When you say "became misaligned", does that mean they were correct once and 
then developed this problem?

Or do you mean they were correct at the start of the program, and gradually 
"slipped", especially during breaks, and are always this way?

Programs that were captioned live tend to have captions that lag the program a 
bit, due to the time required. Local news shows usually exhibit this problem. 
Sometimes they change operators during breaks, resulting in an additional 
delay.

Pre-recorded programs have captions that were added in post-production, and 
are generally pretty good as far as timing.

IOW, are you trying to correct a problem with the original recorded material, 
or are you trying to solve a playback problem of some sort?
