There are a number of things you need to do to get this to work..

Are the two remotes you're using both IR?  If yes which ones are they please?

I have a system setup that uses both an IR remote and a Bluetooth
remote into the same system via LIRC, sometimes the remotes do
different things, sometimes the same (volume for example) it took me
quite a while to work out how to get the whole thing to work together
but it's very nice now..
