I had quite the same problem a few days ago. The arguments passed to ffmpeg seem to be faulty and I ended up editing the mythexport config by hand.
My mythexport_settings.cfg in /etc/mythtv/mythexport looks as follows:

As far as I remember the crucial part was the audio codec.
