Surely the CD-ROM connector is an output ?  So if you're getting the
same issue then maybe the AUX connector you're using is also an output
and you're just hearing some crosstalk.  Is there a line-in connector
to try?

The asrock website lists

CD/AUX/ audio in                     -    on the board

and

Audio I/O Line In/Line Out/Mic.   -   on the rear panel

The rear panel Line-In is what I'd try.
