This is a known issue covered in #1088
(http://svn.mythtv.org/trac/ticket/1088).

It won't be fixed in time for the 0.20 release.  Mythcommflag just uses
the seektable that the player builds during playback since flagging is
essentially playing a file.  This isn't the same code that gets used
during recording to generate the seektable and there are some
differences between the two unfortunately.  This is on my todo list
unless someone else feels the urge to tackle all the places that the
patch will need to touch.
