The one time I had playback oddities with my PVR350 it was because I
was not using the DVD-Special-2 recording profile, which caused odd
file lengths to be displayed, even though other programs detected
their correct length.

It may also be a good idea to run mysqlcheck on your DB to make sure
your recordings/markup tables are error-free.
