Do both boxes require different signals to control them (i.e. are they 
different types of box or some boxes allow you to choose from 2 different 
sets of IR signals)?  If they use different signals and you're using the 
LIRC homebrew IR transmitter then you should be able to get away with 
wiring 2 LEDs to the same port in parallel, one for each box.  Then you 
just make your channel change scripts use the right remote control profile 
in LIRC for each box.  Of course if the boxes require identical IR signals 
then that won't work since both boxes would respond to the same channel 
change signal.

Another possability is to wire an IR LED to a different output pin in the 
same serial port and then hack LIRC to use that output to send signals to 
the second box.
