Okay to prove to myself, I’m not crazy, I did a new install of Mythbuntu 14.04.4 and updated everything but I didn’t turn on the repositories using MCC.  That gave me version 0.27-193-g8ee257c.  I recorded a program with commercials and edited it in mythfrontend and used the detected commercials and cleaned them up by adding more cuts, then saved the cutlist. I then ran my mythtranscode command from the terminal:

mythtranscode —chanid 1043 —starttime 20160806004800 —mpeg2 —honorcutlist -o Videos/test.mpg

The command worked and create the test.mpg without any commercials per the cutlist. But it didn’t delete any files and the database was untouched. When I went back into mythfrontend I could play the original program and the cutlist was as I and edited it.

So it’s definitely different behavior than what 0.28 does.  I’m going to enable the repositories for 0.27 and update then retest.
