How are you doing the clean install? If you are not getting asked for root password for MySQL at creation it sounds to me like configuration is persisting between installs.

Have you considered using Mythbuntu instead of Ubuntu? It takes care of a lot of this type of setup and is a good choice if primary usage is just MythTV (you can still use as desktop however).
