I can't speak for other window managers, but with Ubuntu 12.04 and Gnome
fallback (or Classic, I think), one can set the way the Update Manager
notifies the user by going to Applications > System Tools >
Administration > Update Manager. At the bottom left corner of the window
is a button labeled "Settings..." which opens another window, "Software
Sources. One of the tabs is labeled "Updates" and has a set of options:

By setting "Automatically check for updates:" to "Never" you won't be
bothered by pop-up notifications. On the other hand, you are now
required to check for updates on your own. Since I use Ubuntu 12.04 on
my desk machine, when I see something come in that is significant to me,
I make sure to manually run Update Manager on my MythTV machine. This
works well for me, and I'm never annoyed by a pop-up notification while
I'm watching TV. YMMV.
