Myth is not messing up. It is doing *exactly* what you told it to do.
You need 2 lineups on SD, each dedicated to the channels which the 
respective tuner can actually tune. The structure of myth is set up on 
the basis that any tuner connected to a source lineup can tune and 
record every channel on that lineup.
Your setup clearly cannot do that. And a 'preferred input' setting will 
not prevent myth from using a tuner, if the other(s) are already busy.

SD allows up to 4 distinct lineups. Your lineups will overlap, if you 
record SD level channels with the HDHR. OR you can separate them, so 
that the HDHR only records the HD channels, and there is no overlap with 
  the SD channels. That way there can be no mistakes by myth.
