I do not use avidemux for this because it does not handle variable frame
rates, and also does not handle well the occasional corrupted frame that
comes with video recording. Many shows in the USA are now variable frame
rate, one rate for the movie and another for the commercials. With
variable frame rates, avidemux will not be able to synchronize the audio.

I suggest using ProjectX for trimming the file and removing commercials.
After trying many tools I have found ProjectX to be best. You can cut
out sections, and ProjectX repairs the stream while writing (fixing out
of sequence errors, etc.). Output to M2P, then use that file as input to
handbrake.
ProjectX is not the most friendly tool, and while cutting you have to go
back and forth in the file when it tells you "not enough data in the
buffer", but ultimately has proved very reliable.
There is a newer version of ProjectX that is not yet available in the
Ubuntu repository, with some user interface improvements, although the
older version works perfectly well.
