Replying to myself. I had another look and think you (or some script,
change of defaults, who knows) might have changed the recording type to
TV.
That option is in mythtvsetup -> 3. Recording Profiles -> Hardware DVB 
encoders -> one of the profiles (e.g. Default or Live TV) -> second page
-> recording type -> change from TV to Normal/Default

I think you are losing the audio tracks because
a) they are not recognized as audio (without the patch)
b) the recording type is set to "TV"
