Doug,

After seeing your reply

I tried out Avidemux, and it seems to work much better than mkvmerge on my
files. I'm not sure how long its been since you tried it, but i haven't
seen any issues with 1080 files yet. I was wondering however if you might
be able to help me out with the CLI process so I can get a script going.
Right now I am having issues with the audio being out of sync after I cut
commercials out, how are you supposed to keep audio in sync after editing?
Ive seen some references to pulling out the audio then merging it back in
after commercial have been removed. Any help would be appreciated.
