    I use a custom script and mencoder.

    These are the options I use when I crop:

    	   CROP=" -vf crop=720:360 -lavcopts aspect=16/9"

    I tag such movies with "LB" both so that my script will automatically
pick up the need to crop and also to make it obvious at a glance what files
are not anamorphic.
