Yes it appears to stop before little if any actual transcoding has
occurred.

Well, I repeated it to make sure that it wasn't just a "dumb" cutlist
mistake and had the same results. Also the "red" (cut) and "green"
(save) sections appeared to look normal with only about 5-10% of the
program being cut.

Also, I tried using the automatic list generated by commercial
detection and had the same problem.

So, it doesn't seem to be a user error case here...
