And there was a thread about using mytharchive with a cutlist on a 
264-type file a few months ago when the problem seemed to be a similarly 
malformed cutlist; but that has probably been fixed now.
Subject was hd-pvr and mytharchive.

Going from mpeg2 to h264 before cutting does seem a long way round. You 
might do better to cut and clean with project-x and then re-encode.
