Yeah, I tried a Mythbuntu FE on a 4GB SHDC card in a USB reader, it behaved exactly as you describe. There's some kernel tweak, process elevator something or other that helped a little but I just copied the install to an NFS boot and it's been working fine ever since.

Minimyth has a run from ram disk mode that works fine when booted from a USB stick but I think you need ~4G of ram for it work reasonably.
