It only rarely happens to me, and in those cases I believe it's due to 
the recording itself.

What method are you using to amplify the audio? Is your computer 
connected to a separate amplifier, or to the TV? Is it using S/PDIF, 
TOSLINK, or an RCA cable? You might be able to avoid the problem by 
switching to a different type of cable (and, therefore output from your 
sound card.)

There's also a chance the pop happens when Myth switches the audio mixer 
from the system defaults, so if you can change the defaults to match 
what Myth uses, that could help. One way to test this would be to look 
at alsamixer before you play anything, then while something is being 
played. If there are differences, try using "alsactl store" while Myth 
is actively playing.
