I did that MySQL upgrade on my Gentoo backend some time ago with no problem.

I stopped the backend to do the mysql update and ran mysql_upgrade
(important for major mysql releases) and did etc-update.  I can't
remember for sure if there were a lot of my.cnf changes...I may have
gone with the new default my.cnf.
