IguanaIR should work great with your Comcast DTAs   

You're saying that you were able to get the first emitter to change
channels correctly?
You're saying that requests to the second emitter would change channels on
box DTAs to the same channel at the same time?

Did you isolate the emitters to make sure the emitter signals aren't
scattering?
does your channel change script for the second emitter contain something
like 
   irsend set_transmitters 2
so that you are not sending the command through all emitters?
