By default transcode will not delete flagged commercials.

To delete commercials you need to go in and edit the recording creating a
cut list.  After you have created a cut list, running transcode will remove
the commercials.  If the recording has already been transcoded setup a new
lossless transcoder and run that on it.  All it will do is cut out the
commercials and leave everything else as is.
