On Debian the /var/run/somedirectoryname location is used pretty 
much just for holding pidfiles and lockfiles.  The dpkg 
post-install script that came with mythbackend should have created 
the /var/run/mythtv directory.  The OP should check to see if it 
actually exists.  Changing the RUNDIR variable to /var/run would 
certainly not hurt anything, but if /var/run/mythtv is missing then 
what else is broken?

No, you won't.  The mysql.txt file goes in the /etc/mythtv 
directory.
