That's why mythtv-setup says:

WARNING
MythTV has detected that the backend is running.

Changing existing card inputs, deleting anything,
or scanning for channels may not work.
-----
when you start it and the backend is running--because you're supposed to 
shut down Myth before running mythtv-setup.
