I'd be you turned off the wrong setting.  To make sure that new 
recording rules disable commflagging, in "General (Jobs)":

Commercial Flag New Recordings
This is the default value used for the Auto-Commercial Flagging setting 
when a new scheduled recording is created.

In mythtv-setup, there's (in "Job Queue (Global)" under "General"):

Start Auto-Commercial Flagging jobs when the recording starts
If set and Auto Commercial Flagging is ON for a recording, the flagging 
job will be started as soon as the recording starts.  NOT recommended on 
underpowered systems.

And to completely disable commflagging on a backend, in mythtv-setup (in 
"Job Queue (Host-Specific)" under "General"),

Allow Commercial Detection jobs
Allow jobs of this type to run on this backend.
