Well, that is where you configure the transcoder. If you go into the
"From MPEG-2" transcoder, you get some more choices about codec,
bitrate, etc.

Well, you could assign *two* of them ...

Currently, no.

I don't know what adding "Profile Groups" is for; I've always thought
that you get one group per capture card. But I don't know for sure,
because I only have one kind of capture card (HD-3000).
