All mythgame does is organize your roms and provide a myth consistent
ui for launching the emulators.

You can add flags to the end of the location field in settings.  I'm
pretty sure it executes the path and args specified there.  I added
flags to my NES emulator this way and it works.

Dunno about the screen or joystick questions.
