Are you sure that the problem is the startup script running twice? I 
thought I had a similar problem but it turned out that KDE was 
restarting apps which were not exited when I shutdown - there is a 
setting to make it start a fresh session rather than restoring a 
previous session.

Sorry if this isn't helpful - I can't help with the scripting stuff.
