I noticed a similar behavior but I managed to fix mine.
I went back through all the shutdown settings in the backend setup. I
believe that what fixed my setup was setting something for the
pre-shutdown check command.
This way it actually works out better as I can check whether
mythtranscode is still running and reset the idle timeout if so.
