I understand what you mean. Here's what I do: I have commecial flagging turned 
on, but automatic skipping turned off. When I'm watching a recording and a 
commercial begins I press the button to skip to the next commercial cut and 
note the number of seconds it skipped in the OSD popup. If it's a reasonable 
number of seconds (usually between 180 and 300) then I'm confident that it 
didn't skip a whole program segment. If it obviously skipped too far I simply 
skip back a couple breaks and use the normal jump key instead.

Basically, instead of _automatically_ skipping commercials I use my remote to 
skip them manually. It's nicer than using a 30 or 60 second skip several 
times as I do on my Tivo, IMO.
