I'm afraid I don't have a good answer for you, but to let you know, I had
the same problem - I don't know what actually fixed it, as I am somewhat
lost when it comes to Linux, but I think that there are different mixers
that can control alsa, and using a different mixer, making some changes and
rebooting seemed to fix the problem. All I can suggest is to keep playing
with the mixer settings and try other mixers, and the command-line settings
if you can.
