There is GOPchop <url:http://outflux.net/unix/software/GOPchop/>.
It's not really transcoding, and it is not as accurate as a
frame-by-frame editor, but you might be able to use something like
this to do what you want.

I agree that being able to keep the video in mpeg2 format would be
nice.
