I may be a bit off the mark here, but I think this might relate to a 
different problem that I'm seeing, as well.  I've noticed severe A/V 
sync problems in transcoded files, but not in my original recordings. 
I'm using bttv and software mpeg4 encoding, and the profile for 
transcode is the same except for the v4mv and vhq settings, and a lower 
bitrate.  I'm not at home now, so I can't try this patch to see if helps 
at all.
