 Based on your description, I cannot reproduce this.

 Can you be clear on what triggers it?

 Are you attempting to run mythtv-setup while mythfrontend is still
 running? or do you run mythfrontend, exit and then run mythtv-setup?

 Needless to say, it should work without issue with both behaviours.
