 I have a similar problem with mythtranscode since upgrading to 0.26 a few
 months ago, but haven't time to analyze it.

 For me it's only a problem with HDTV transcoding which is loosing all
 audio streams (e.g. ARD HD/ZDF HD), Transcoding SDTV channels are ok. From
 my mind, Logs of HDTV and SDTV are looking good and very similar, audio is
 processed in both, but simply not written in HDTV-transcoding. Maybe this
 could help to size down the points to look at.
