hmm, I've set the interkey delay to 0, it was set to 100ms delay. Didn't visibly help the delay. Do others using the hdhomerun ir sensor have this problem. I'm wondering if I should train another remote to see if I have the same problem with that remote.

Is that for one keypress? Or multiple?

The harmony will queue up multiple keypresses, with an added delay in
between, to allow for devices that cannot handle codes being transmitted
in rapid succession. They will be set conservatively high by default.
You can go into the device settings and tune these delays.
