Trying to losslessly encode to get rid of ads using this line:

mythtranscode --chanid 2926 --starttime 2009-06-23-22-29-00 --mpeg2
--honorcutlist --showprogress

leaves the original file intact and the transcoded file as
/var/lib/mythtv/recordings/2926_20090623222900.mpg.tmp

Am I missing something to have it finish the job and overwrite the
original file?
OK. Just saw that you're not talking about a 0-length file. As already mentioned, it sounds like an error during transcoding. Look at your backend log files.
Try

mythtranscode --chanid 2926 --starttime 20090623222900 --mpeg2
--honorcutlist --showprogress

Mine does the same thing. I think the user job that normally does the lossless transcoding also does the database update and such. Running mythtranscode manually always writes the new file with a .tmp extension when I do it.
