I do not get that problem.  I created a new virtual machine in
VirtualBox, installed Xubuntu 18.04.1 from a DVD image and told the
installer to download new files during the install.  Then I rebooted,
started a terminal and ran:

sudo su
passwd
apt update && apt upgrade && apt autoremove

and rebooted again, then started a terminal and ran:

su
apt install synaptic apt-xapian-index
update-apt-xapian-index -vf.

I used synaptic to install mariadb-client and mariadb-server.  Then
from the terminal again I ran:

apt install mythtv-frontend
cd ~
mkdir temp
cd temp
wget http://www.jsw.gen.nz/mythtv/lirc-ubuntu-18.04-install.sh
chmod +x lirc-ubuntu-18.04-install.sh
./lirc-ubuntu-18.04-install.sh

After that, lirc-setup ran without problems:

root at beryl:~/temp# lirc-setup

You do need to remember to run lirc-setup as root - it has to write to
/etc/lirc and that requires root privileges.  But when I tried running
it from my "stephen" user, it still did not do the error you got,
although it did create an extraneous lircd.conf.d directory under the
current directory.
