No, /etc/mythtv is being used because of this line in the .system file:

     Environment=MYTHCONFDIR=/etc/mythtv

MYTHCONFDIR overrides the value of HOME you were expecting. No need
to link to it as long as MYTHCONFDIR is set before running any other
mythProgramName.
