During LiveTV or during recorded playback? I was having the same issue 
on my MythTV Zotac Atom 230 frontend with HDPVR.
I attributed that to out of sync Component video and SPDIF audio. With 
the HDHR Prime that stopped since it is a single digital stream.
I haven't tried Kodi enough to know yet if I will see the same issues as 
you. The lip sync issue is one of the reasons I am trying to use the 
HD-PVR less and HDHR Prime more.
So I hope I don't see that, it is extremely annoying.

I do find the difference in video quality between the MythTV and Kodi 
surprising.
