I believe that is different.  I have not been home much to do additional testing, but I've done the following:
1) Compared interlaced video vs. progressive video.  I am nearly certain that my experience has to do with the deinterlacer.  If I am watching a 1080i channel, whether it is a scrollbar or the menu is open, I will see the lines "twitch" occasionally.  I believe that this is the same thing that is making the video appear like it's not flowing smoothly.  What deinterlacers are you using with Peter's build?  

2) I've also switched from the older 42" HDTV to a newer (smaller) LED HDTV and this newer TV is 720p as opposed to the older 42" 1080p TV.  The newer TV has an option to disable overscan and I just had to force HDMI in order for audio to go through HDMI.  I have had better luck getting the video centered and the menu to fit the screen with this TV.  I think that deinterlacing is the main distraction for me.
