Well, looking at your log, mythcommflag found 6 commercial breaks in the first recording and 5 in the second. The errors from avformatdecoder.cpp are normal and occur when mythcommflag hits the end of file.

If I were you, I would check where the commercial marks are by using Menu -> Jobs -> Edit Recording while playing back. Then you can visualize the commercial marks by either using the commercial skip forward key (default Q) or via Menu -> Cut List Options -> Load Detected Commercials.

One other thought: Maybe before your rebuild, you had configured automatic commercial skipping, but now it's disabled? Disabled IS the default.
